lower door trims

Hey guys, im about to paint the 100 and fit some side skirts, and at the bottom of the door theres a rubbery trim that will interfere with the skirts.
should I A fill in the holes in the door and not fit them, or B fit them but trim them so they clear the skirts?
They are kinda handy when opening the door into the kerb etc as the rubber hits and the door dont scrape, yall know how the ladies treat car doors
