lower door trims

Hey guys, im about to paint the 100 and fit some side skirts, and at the bottom of the door theres a rubbery trim that will interfere with the skirts.
should I A fill in the holes in the door and not fit them, or B fit them but trim them so they clear the skirts?
They are kinda handy when opening the door into the kerb etc as the rubber hits and the door dont scrape, yall know how the ladies treat car doors

If its the same as the 90, the lower half is rubber, the upper half is rubber coated metal. Using a sharp knife, slice off the lower 3/4 of the rubber portion, this should be sufficient to clear the skirts but still leave you with the protection (leaving part of the rubber also helps "seal" so you don't get water/stones etc up into the door jam area).
