Yeah you're not so much having the modifications certified, but the whole car as a low volume (custom) vehicle. You lose the flexibility that 'high volume' vehicles enjoy in terms of different wheel sizes and suspension (as long as it's above the 100mm limit and non height adjustable) as they check your vehicle is suitable for road use based on everything that's on it at the time of the cert. Although it's a slightly grey area, it's probably best to get as many things as possible listed as 'OE' on the plate.

Of course it's open to who does the WOF whether they fail you for things you've put back to standard after the certification, but technically it's illegal.
